SimuPlant is a software suite designed to simulate vertex-based models encoded within the OpenAlea modelling framework. The first implementation is SimuPlant: The Virtual Root, which features multi-cellular models of auxin transport within the Arabidopsis root tip.

SimuPlant Server

The SimuPlant Server is designed to simulate vertex-based models encoded within the OpenAlea modelling framework. It is not necessary to install it to use the SimuPlant Client, which defaults to our hosted version. However you are free to download it to modify it, run your own models or geometries or if you plan to use it more intensively than our servers can handle. Released as open source under a BSD-license.

SurfaceProject

SurfaceProject is a plugin for ImageJ and FiJi which can allow a non-flat surface to be defined through a 3D confocal microscope image stack for cases where the object of study is not lying flat (e.g. a bending root). The 3D data can be projected onto this surface and the resulting 2D plane used in 2D-based image analysis tools. Released as open source under a BSD-license.
